Some schools do this for ease of cleaning as well. Imagine hundreds of grimey childrens hands touching a regular wall every day! The horror of the clean up! My Dad is the head of maintenance at a school system and this is always a problem at the elementary school. They repaint over Christmas break and over Summer break.

Maybe these "crates" were actually to throw the laundry into (see the divider in this one).

This reminds me of Return to OZ, where Dorothy runs away from the asylum and falls into the water. She gets into a similar "crate" except I think they call it a corn crib.

It almost looks like someone has been cleaning up somewhat in this room, maybe a fan of the carpet? The pattern reminds me of the ocean during a storm. It gives the room movement. I actually have similar widow shelf boxes in my living room! That modern light fixture/UFO/soap dispenser looks out of place with the more Victorian decor.
